How to redesign custom model in a correct manner?

Hi,

several nodes of certain types were deleted, due to changes, leaving rump types in the custom model.

I went with a straightforward deletion of these types from our custom model, but something went wrong, some things stopped working, for example JSP page compile which made most of Alfresco client unusable.

What would be the correct way to delete node types from custom model?
